Gauge Tooling Ball Question Again

I have read numerous posts concerning the alignment of checking gauges using tooling balls. Most importantly that many / most think that it should be used as a general alignment and datum feature alignment should follow and be used for the inspection. That said, I have inherited numerous programs utilizing tooling ball only alignments. Gauge coordinates are in car position and an iterative alignment has been used. The gauge builder has placed the actual measured coordinate values next to each tooling ball. Of course they are not typically the exact nominal values located on the gauge CAD model.
My question is, should the tooling ball's measured values be used as the theoretical s in the program or should I use the CAD math values? Will it make a difference in how the alignment resolved? The measurement results of the measured features?
